Chewy and yummy - Edit
Went today, and they had 2 to 3 vegan options. For seasonal ones, they write the labels by hand, and those don't have the allergy tags. But the staff seemed to know what vegan is, so they can advise you.

We got there a little late in the day, so the vegan options were a little sparse, but what we got was great. Highly recommend the bean paste filled bagels. The coffee was excellent as well.

Bean paste bagels !! - Edit
This place is lovely. They have two vegan bagel options, one was wheat and the other is a bean paste bagel that is to die for. You can totally just eat them plain, they are delicious. We got them several mornings when we were in Kyoto and the owner is so nice. It is hard to find vegan breakfast options in Kyoto but we were so happy to have stumbled on this place! I miss these bagels!
